Basj is correct, but you could use colors to differentiate your groups.
Please give us your full Windows version using winver.exe; and your full Start11 version.

Yes, you can rearrange groups. This is a start menu, so yes you have to click the start button or press the Win key on your keyboard. Since it is a start menu it will appear on all virtual desktops. There is a way to to create multiple pages on the start menu, and set default pages to open with specific virtual desktops. This is just one example of what you can do with Start11v2 with the Full Screen start menu. You can adjust the color backgrounds to all be the same, or each projects group a different color. These have a background texture added, but you can use a solid color. As I said above, it is very customizable.
First download the 2.5 installer, and then the 2.5.1.2 Beta Installer. Save them both on your C: drive somewhere. Now install the 2.5.1.2 Beta, and if you run into an issue, just uninstall it, and reinstall the 2.5 version again. https://store.stardock.com/myaccount/products

You could try Start11v2 which offers a full screen start menu, in the Windows 10 style, on which you can arrange icons manually. You can also use the non-full page menu and create multiple pages. There are a lot of customization features in Start11v2 that allow you to create just the look you want. There is a 30-day trial available at https://www.stardock.com/products/start11/

You can create multiple pages of Fences, but I don't think they will switch automatically with virtual desktops. You switch Fence pages with the mouse or keyboard shortcuts. It's kind of like switching pages on a mobile phone. If you have a multi-monitor system, you can have different Fences on different monitors.

When you click the overflow arrow of the System Tray to see the hidden icons, you can then drag them, one at a time, to the Tray so that they will always show. You can also accomplish this by using the Windows Taskbar settings > Other system tray icons, and turning them all on.
I searched the forum for this issue and found 4 or 5 posts where this issue was reported, but only one person reported back. They were able to get this working by creating a new user admin account. https://forums.stardock.com/526096/page/1/#3921309
