I don't think you're alone. Icon packager not only wrecked all the custom icons I set, but a lot of them are gone (deleted from the directory, and computer). I actually just spent a lot of time fixing them, and as I was selecting all of the custom icons for file types, etc., IP was randomly resetting ones I had just set.
