Another question, Do you notice this problem during your own turn, or is it only when the turn button is not visible (between turns)?
And if you make those rally points into "Fleet" Rally points, (Choose "Fleet" from the rally point screen) it will automatically form them into fleets when they get to the rally point.
Galaxor, when you close the game and reload a saved game after this happened, does it continue to happen or do you have to play a while for it to occur again? What version do you have? I believe the rally point scroll bar has been fixed in the 1.1 beta. If you do not want to use a beta, you can still use the mouse wheel to scroll that list until the final version is released. Also, please post your debug.err file (in your galciv2 program folder) if you experience a crash. That will help us to see why it is crashing. Thanks.
There is a bonus for neutrally-aligned civilizations to get a bonus when invading non-neutral civilizations. If you are neutrally-aligned, this might explain the extra oomph in your invasions.
After you build a starport, you need to tell the starport to build something. The easiest way to do this is to click on the planet in the main map view to select it. Then, click the "Build" button near the bottom of the screen. This will open a list of ships you can build. Select a ship and click Done. Your planet will then start building that ship. If you have a military starbase, you can upgrade it by sending another construct
If you are using the v1.1 betas you can use the rotation dials to rotate the part. You can also select one part, then re-select it from the list and it will have the same size and orientation as the previously selected part. Then you can right-click on the rotation dials to mirror the part over that axis. If you do not want to try the betas, you will have to wait until the final v1.1 is released to use the rotation dials. In the meantime,

Starbases: Are you adding "Starbase Defense" modules? These defend the starbase and not the ships around them. You need to add "Defense Assist" modules to help defend the ships in the starbase's area of effect. If you do have defense assist modules on your starbase, please make sure at least one ship in the fleet has a defense of some kind. At least one ship in the fleet must have a defense for the defense assist to be applied.

Yes, you can just clear out your ships folder to start fresh.
TAB only selects ships that have moves left and are not on autopilot. Maybe you were at the end of your turn? You could also click on the "Find" button (bottom-left of minimap) which will do the same thing. You can also select ships via the Ship list. Click on the first button below the context area. Woody, If you are using the 1.1 beta version, please check to make sure you have the latest version. There was a bug in an earlier version of the beta when building new starbases if the starbase limit had been reached. This has been fixed in the latest beta version.
