This has been fixed, and will be available in the next update. As a work-around, you can use the scroll-wheel on your mouse to navigate the list.

You can delete designs from inside the game. There is a DELETE button in the Ship Yard screen. This will delete the files associated with the design so they will no longer show up in any game. If you want to keep your design for another game, but don't want to see it in your current game, you should use the OBSOLETE button in the Ship Yard screen.
Although the doom ray and plasma III weapons look the same on your ship, they do fire different animations when using them. Blacksaber, try moving the black place-holder thumbnail out of the /thumbnails folder, and see if that helps.
This issue has been fixed in the updates.
You may also want to try turning down your anti-aliasing in the Options screen.
It sounds like your "Tactical Map Zoom Level" option was turned all the way down. This option allows you to choose how far out you want to zoom before the map changes to tactical / icon mode. Deleting your prefs.ini resets this option to its default value.

Restarting the program will cause your changes to the nebula density to go into effect.
Like Monclova34 mentioned, please try turning down your anti-aliasing. For the tutorials, you can also view them in full-screen by checking the "Full Screen" checkbox. This may help play them more smoothly.
The size of the battle field scales with the number and size of ships. So if you have a lot of ships, they will have a bigger area to move around in.
Under the Battle Options, there is an option for "Battle Length" If you want to watch your battles in the viewer, change this to "Full Battles" For battles involving fleets, check the box below that labeled "Full Fleet Battles"
If you build an economy starbase, and add factory modules (and other modules that increase production) you will have the bonus listed in the details screen for any planets that are within the range of that starbase.

The combat viewer battle log that you see scrolling along the bottom is updated whenever the ships fire a shot. You will have to wait until that shot actually hits the ship for the data in the two fleet stat areas (like HP, and ship damage icons) to update. That is why there was a "delay." The shot had been fired so it was listed in the log, but it took a few seconds for it to reach the ship.
Yes, there is a way. When you are playing a campaign game, you can bring up the Civilization Manager screen. Go to the "Victory" tab and you will see the list of objectives for the current mission.
You cannot go beneath ships or planets in the main map mode. However, you may use the Free Cam in the combat viewer to go below your ships. The ship designer will also allow you to get an "underside" view of your ships.

Did you maybe "obsolete" the colony ship in that particular game? If you hit the "obsolete" button in the Ship Yard, it will remove the ship from the buildable ships list for that game. If you start a new game, the ship will be back in the list.

There are several options for when the "Combat Viewer" will appear. These are in the Options menu, in the "Interface" section.
