which WB version is showing as installed when accessing SDC? is 4.6 still an option for you (as in showing to be installed, not whether you would consider using it )? how many WB skins do you have downloaded? do you have the ODZapper? know where I'm going with this?

are you opening with Theme Manager? that file is an ini that tells TM where and what to download.
do you have it checked to hide when typing (under normal mouse properties)? CursorXP disappears on cue for me when I type in Word. Only shows if I move the mouse or press ctrl. Right now as I type, the mouse cursor is on the first word, where it has been since I started typing.
I don't see the 'flicker' your refer to but I can watch my window shrink when I minimize and grow when I restore.

When using SDC to update any purchased products, you might want to have the 'auto archive' (down at the bottom) checked - so if you try a beta and it doesn't work for you, you can restore the archived one.

if you're running the trial version: it runs out after 60 days - reinstalling it won't make it work again...not sure what happens if you uninstall prior to the 60 days and then reinstall...but I don't think it knows how many days = it just knows you had it and maybe assumes the 60 is up. if you're running XP64 the 5.00.001 released version should work, I believe I read the beta after doesn't. if you're updating drivers: sometimes updating the drivers works...

not just WB...always uninstall shareware, reboot then install paid version, reboot.
did you clear the cache prior to reinstall? did it ever work? if so, clearing the cach should cause it to use the default dock theme. if it worked before, did you add any docklets? if you did just prior to it not initializing, go in that theme's folder (assuming you saved the theme) and go into the .ini and take out the docklets.
