WindowBlinds' updates have been broken since version 10.8. I've recently had to use the purge tool to start over completely afresh with version 10.84 because I was having problems. I had two entries for WB in my Remove Programs list since 10.82 and the About page on the config app showed 10.8 with certain components having not been updated since May. I get black bits, or at least I have in the past, and that was when the software was telling me I had the latest version installed but didn't (please see my previous post). It seemed to occur when you can tell Windows needs a full reboot (I hibernate my machine between sessions) and other things start to fall apart e.g. Explorer using too many resources etc., not just the visuals; you know what I mean? I did forget to point out that for some reason WindowFX doesn't like it when I drag Edge around my desktop, but it's not the end of the world. In other news, Thunderbird (version 60) has gone full Metro / WSA (as in look not in install location) and so is now completely incompatible with Windowblinds. It does keep the colour-scheme when it's ignored in settings though but that's normal Windows behaviour I think?

Another one- I've noticed that in Edge, the website preview show/hide button isn't showing at all for some reason and it's impossible to add Edge to the exclude list as far as I can make out (due the way it runs). You can still switch full previews on and off with a registry change although I won't be posting any links to where you can find them as I'll probably be told off for doing so! They're not hard to find.

I suppose you have a point, in that modern apps built with whatever it is that gives them that "Metro" flat look are either entirely ignored by Windowblinds or aren't quite entirely skinned properly with it but my point was that, in terms of stability, Windowblinds is a lot better now. Windowblinds is working better than it ever has I would say--I had versions 4 & 5 back on XP--and I have very little incompatibility with apps these days so far. As the flagship app for Stardock I think it's a very good piece of software, as it should be. WindowFX can do transparency itself so it's likely the two apps would clash. Right click on an app's taskbar for the transparency options.
Oh, wait! I remember a bit more now. I had a problem with an item in Explorer's context menu (right click menu) which was causing things to hang. It was Comodo Backup 's fault and once I'd uninstalled that app the problem went away; assuming this is the same problem of course (it was a while ago now!) You may have another app causing a similar problem? I completely forgot about that but, now I think about it, that's another thing you might want to consider tackling.
