Double check that "Auto Arrange" is unchecked for the Desktop. Right click the desktop.... View... Auto Arrange should be unchecked.

I have this same issue only I get two instances of the Start Menu->Programs folder. A friend of mine who uses Fences also reports this issue. Also... minus two convenience points to Stardock for bundling Impulse with Fences in the latest downloads. If I wanted Impulse, I can download it separately, thanks.
