The problem I have with cash infusions and things ESPECIALLY at the start is that they just mass buy colony ships. 1. They have 15 worlds at turn 50. They are pumping out 2 or 2.5 pop colony ships. While I think the Map Editor is a vital piece for a some players, I personally have never used it, and rarely do in games. So I won't be updating this post with map editor requests as I do not think I could do them justice in describing what needs to be repaired. I do find that sometimes my game freezes. This almost always happens during a Carrier fleet attacking a Starbase/Planet. It doesn't happen often, but sometimes I do have to reload a save game from a few turns ago.
Homeworld Industrial 1, Industrial 2, Industrial 3 etc. Research 1, Research 2, Research 3 etc. Commerce 1, Commerce 2, Commerce 3 etc. Culture 1, Culture 2, Culture 3 etc. Diplomatic 1, Diplomatic 2, Diplomatic 3 etc. - OR - Alpha , Beta, Gamma, Delta Usually like that, I know, boring but it helps keep track.

If you are in desperate need, and I mean -desperate- need to fend them off, just overpower them. Just build a ship with nothing but missiles. No shields, no stardrive, no life support, just bulk it up to 40, 80, 300 or whatever you can build cheap and fast make fleets of them if you can. them running up against 5 ships with 300 missiles apeace they wont last long. Don't worry about building a "super ship" just build a glass cannon fleet that will decimate them before t
You can turn off the option "Fight to the last ship" or whatever its called in options under custom game. As long as a civ has like 1 ship left, they are consired still in it to win it. Also, there is sometimes a bug that flags "Pirates" from a Starbase, Shipyard etc as being from the previous race, and you need to kill the pirates.

Are you using any mods? There may be a mod where you cannot put it to none. By default I have it to none and I do not run any mods in my game. You may need to verify game cache (or re-install) if you have installed any mods or XML edits.
Upon taking over a planet that has "Civilization Unique" things, the planet is already flagged for having things such as a Manufacturing Capitol or Hyperion Shrinker. Even if destroyed, the planet is still flagged as being able to build one. Now in other games like Civilization 5, when you take over things, their "unique" buildings are still there in the cities.
