Just a thought. Turn off any sleep stuff (especially hard drive sleep), sometimes a download or upload does not get the priority it needs.

I have the exact same bug. The game played fine for many days. Then over time (10 days of play), on occasion, the enemy ships would not appear in battle. On leave of these battles, the game crashes. Every thing else works fine. I sent my debug.err file via email. If no solution, I'll have to trash the game completely. I've got too much invested time wise in this galaxy to start again. Good luck.
