I think the answer to that Kent Henson, is that they believe new updates should take the same ship name but with a distinguished version. Ie. MyFighter MkII, III, IV, etc. This does make sense somewhat when you're reusing the ships in another game.
Another feature which may be beneficial is a component "List" by name & picture. It's a little hard seeing components (not cosmetic components, but functional ones) in the small sidescrolling window. That way it could retain cosmetic components & functional components on upgrade, and it would be a little easier finding "that piece" you're looking for.
