Is it possible to have the AI do the upgrades for you during skirmish? I die far less often than the AI, so can they handle it for me?
It depends on their difficulty level but yes, AIs do upgrade the citadel.
So, the AI on my team will upgrade MY citadel on ... say. hard? i have been going against hard opponents, but my own teamates ive kept on easy for balance reasons. Namely with 2 buddies on hard we smash the ai too readily.
You want to do as many upgrades as possible yourself since thats one of the things tied to Favor points....at the end of the match you want as many as you can get...don't let the AI take em all 
Upgrading takes quite a bit of cash, so the AIs need to have it in order to do the upgrades. If you're getting all the kills, they're only getting assist money at best and they need to balance between gear, consumables, and citadel upgrades.
And yes, what Demi-Guy said is correct, there is an award for most citadel upgrades which gets you favor points, but in SP-skirmish it doesn't really do anything. It matters in SP-Tournament and online games since your favor points online are tracked (and in Pantheon that's how you win the tourney).
No you cannot control what ai do but in my experience the ai will eventually upgrade the citadel but probably not if they are dieing all the time and have no cash from being mulched as easy opponents!
Try playing with no ai and taking on 2 hard on a small map, fun times.
