I'm not sure what you mean, I didn't think starbases can produce ships. If you mean starports on planets then I've had this same problem and was able to work around it by rush buying the said ship. Basically when looking at the planet from the galactic view I clicked on the tiny purchase button next to the progress bar, which was still enabled despite there being 0 weeks left for production. The prices varies from 0-80, the purchase button was disabled afterwards and the ship built the next turn
