I had this same issue where modern UI apps weren't in their own folder. I found the toggle switch and enabled it which worked on one of my two computers. On the other, it didn't work. With the toggle switch off, the modern UI app list appears above folders in the start menu, and there is no Modern UI applications folder. This is expected behavior.
