Icons not being kept within fences

Hello. So I ran a chkdsk on my system to fix some problems with my drives, and now a lot of my icons popped out of their fences and don't want to go back. Even restoring a snapshot doesn't work, all my icons just huddle up to the left side of my screen. The icons still exist, so it's not like the shortcuts are missing
