When I click on "Edit Image...", make changes, save... then lose my transparency!

When I click on "Edit Image", Skinstudio opens up paintbrush. I have been making changes, not realizing that the oroginal transparencies are now all gone!
If I manually try to edit the tga file using different applications such as Paint.NET or Irfanview, when I save the TGA file and reload the skin, the image becomes all white.
What's the trick to reliably keeping existing transparency in an image without jumping through hoops? I just want to click Edit Image, make simple changes, save... and it will ONLY change what I changed, not the transparency as well.
