Putting a spy on a morale building doesn't affect morale . . .

. . . not until you click on the planet again. For example, I'm going to invade a planet using Information Warfare; I click on the planet and see morale is at, say, 78%. I place a spy on a morale improvement, move a transport onto the planet and in the invasion screen morale is still 78%. Cancel the invasion, click on the planet, morale changes to 58% and will now be 58% when I invade.

Hrm, I always didn't see a change until the following week, akin to shutting down a farm. I just figured that was how it worked.

This is nog a beta bug specificly. I make abundant use of this feature in Dark Avatar when invading an opponent with weak soldiering. You need to refresh view of the planet or indeed the old morale will still be displayed. Doesn't work the same way with farms, a spy on a farm takes effect the next turn.

Quick question to add on to this. If I do put spies on to the farms and/or morale improvements and then I conquer the planet do the spies return to my pool or do I lose them?

They return to your pool IIRC.

They do return to your pool, just like if a planet flips and you had spies on it.
