They are most likely gone for good. When you install new files, the old are often overwritten - especially when you do such a radical overhaul. A good rule of thumb... never delete anything you want to keep. Just saying...
Also, in GC2's tech tree in the game, there are show/hide buttons near the lower right. Perhaps you are not showing all techs?
I only have vanilla GC2, but I don't think so. You are starting a new game each time, right? Playing the correct race? Already have InterGov researched?
Tharios, I noticed that you have Cost set at 0. Have you tried setting a positive value to Cost?
