Minimised programs don't appear in the Dock

I just had to reformat and lost my old dock. I downloaded a new dock and installed it and started to customize it but I can't get minimised programs to appear, when I minimize an program it seems to dissapear behind the relevent icon onthe dock but thats no good for Internet explorer if you have more than one window open, also I am finding that the dock icon doesn't always open the app when I click it, sometimes I have to right click the icon then click open. Please could someone help, am I missing something, I can't see any reference to minimized apps in the settings.

Show running tasks on dock (with right or left option) will enable tasks to be displayed.

Deselecting "Task grouping option" will enable multiple instances of a program.

Selecting the option to represent minimized programs with a screenshot will enable the mini screenshot images.

Currently at work, so I do not have the config panel in front of me to direct you to the exact locations (I believe the options are in the Content, and Appearance tweaks sections for OD+, the free version config panel is a bit different - so poke around to find the options listed above).
