Disappearing Saves?

Playing V 0.97 and my saves keep randomly disappearing!
I never use autosave but instead normally save as Start/Middle/End, just saving over them throughout the game. But its continually missing Start/Middle saves and occasionally missing End, which in that case means I have lost the entire game progress.
Hope this resolves itself in V 1.00, as it obviously makes playing pointless.
