the grey ideology tree that was mentiononed in the last dev stream is caused by loading a saved game from within the game
1) create a new game
2) save game
3) load game (without exiting current game)
My experience is that saving the game, exiting the game, and restarting then loading that same save game will restore the colors.
But what I am seeing may not be exactly what you have experienced.
