First of all, while you're right it probably isn't the problem, never replace or modify the original game files. It is much safer to just copy the file you want to edit and make a small mod out of it, which you can then turn on and off as you please.
Are you sure you didn't hit the auto attack behavior button when you had your frigates select?
Okay yeah something is definitely up with that, given that even the militia (which always auto attacks) stops as well. Hopefully the Devs will have some better advice.
