Per-pixel issues

I'm not 100% sure where the issue began, just that I never had a problem with per-pixel borders back in WB 6.02. I had skipped upgrading for a while, and suddenly (as of WB 6.1, build 55 x86), I get slow on-drive file transfer and other issues related to per-pixel. Is there any way to fix it?

Windows XP Professional SP2 + all updates except IE7 and SP3
