Is the game optimised for tiny maps?

There are a number of aspects of the game that only make sense on tiny maps:

Research speed.
Number of trade routes.
Kyrnn super ability.
Drengen super ability (at least I think its the Drengen. The one where they get a bunch of free ships.)
The price increases of researching spies.
Spy on every Planet Mega event.
How the AIs declare war on opponents across a large map that they could not reach in 100 turns.
How the AIs invade planets (sending all their rescources halfway across the board when that have much better targets that they can actually reach.)
Influence borders not being correct on reload (and other reloading problems.

There are others I can't think of at the moment.

All of these features work perfectly for tiny maps and are completely unballenced for large+ maps.

I do believe the game is "tested" on smaller maps, so yes, playing on the larger maps will probably increase the chances of seeing weird happenings like you mentioned above.

Although, a few I don't understand what you are getting at. The Drengin Super Ability is based on number of ships you have and somewhat based on the number of opponents you have (since more opponents = more opportunity to declare war) Map size doesnt really matter other than the fact your ships can reach the opponent faster. Is that what you're meaning?

Research speed is also different on each map size. Researching Impulse drive, for instance, takes longer on a large map than on a small. Also, the rate is adjustable on the start-up menu.

On larger maps the number of ships generated is dependant on the number of sectors on a map (unless they fixed this.) This can result in hundreds os ships.
