Have all it's effects usable by any skin?

The problem with 5.5 is you can't select aero glass on any skin, or transparency, etc.

Will the new effects be usable on any skin?

The transparency in a skin is controlled by the type of image used. Transparency is done using png/tga images which support per pixel alpha blending. Older skins use bitmaps.
When making a skin it is the settings for an image in SkinStudio that determines how it will look. If using a per pixel image the settings used tell WindowBlinds how to apply that image. There is no setting in WB to turn Aero/trans on for parts, like the titlebar, that are not made to be transparent.
