You can change them in the customization screen in-game using the arrow buttons beneath each one. If you want to add new ones to your options there, just drop the images into My Documents\My Games\GalCiv2\Portraits or My Documents\My Games\GalCiv2\Logos in PNG format and they'll be added to the pictures you can select in-game.

To do that you'd need to edit RaceConfig.xml directly (or preferably, a copy of it in the Mods folder). See the stickied modding guide at the top of this forum for details on that. In Dark Avatar, you'll be able to customize your opponents in-game the same as you do your own race, but for now it must be done manually in standard GC2.
