Is there a way to do it or are we stuck with the default names?

Select the city and at the bottom of the info panel where city options are you will see a small icon at the end with two arrows that point up. Click that to show more options, renaming is found there.
I found a bug regarding a city's name: turns out you can rename the cities of an enemy faction.
