Drota and Centaur not showing up is on the Known Issues list. This happens because the way they have their "mount" base given is non-standard and creates this loop. The option is to have their "mount" base tradeable, which I do not like because it allows the player to ruin those units. I haven't seen gnomes not showing up.
I'll look into the Living Stone missing counter-attacks, thanks. Only the Frost Giant champions should be unable to counter-attack.
Edit: Can you please upload a save somewhere where the living stone are unable to counter-attack? I am unable to reproduce this in game. http://i.imgur.com/XupQBz2.jpg Please keep in mind there are several ways to block counter-attacks, such as having traits or equipping spears.

For the people that are curious who aren't Heavenfall (And probably not as computer literate) - The actual download link is in the bottom right hand corner. The two large download boxes at the top are spam.
I've recreated it at least 50 times. It works every single time on this precise save file, which will lead you directly to the situation where it can happen. Just skip the first turn of the Umber Archer, then run "Ceto" the leader of the Living Stone faction up to the wolves. Have them attack him. You'll either notice him not counter-attacking and nothing happening, or the wolf disappearing afterwords without any indicators what-so-ever.
It happens in almost every one of my games but only against certain creatures.
The only thing the wolves have different than the other units I've faced is the "+1 Counterattack" trait. This only effects Living Stone units.

Here is a second file to act as proof of concept. This bug also happens against the Drota Spider-Units when playing as the Living Stone.
Only, the difference here is - the "dodged" effect doesn't show nothing, it actually dodges. A hit will hit, and show damage - however, a death, will just have the unit fall over dead without any indicators at all.
To recreate it you will need to follow the following steps:
- Attack the Drota
- Move Ceto in to either spider unit. I usually move him in close to the weaker militia as it's faster.
- Wait until Ceto kills the spider unit in a counterattack. Usually on the second turn counterattack.
- Laugh as the spider falls over dead without any indicators. It's kind of comedic.
