I created a 2nd free game in parallel and I think I have exactly the same problem

From the look of your map you either are not using probs and/or you have the ones you are using on auto explore.

I see several places that the Slipstreams to other sectors could be along the rim of both sectors.

The second way is to build the Eye of the Universe, then all will be reveled. 

Well, I used cheats to remove all fog of war on the mission. I had the same results. It appears to be a bug.

I confirm the bug
(use cheat console with "Fow" command)




I just did another test by creating a new classic game with at least 4 sectors, no worries it works.


I created a new part on the campaign mission "Brave New Universe"
Same problem, there is only the Altarian republic
So bug or script that triggers at a specific time...

It is a bug.

I have had a few Moderators from Discord who also are good at digging thru the code look at it.

They will look deeper into it, however they work for a living so it may be a few days.

On another point when it is solved and all the races and sectors are back in the mission you DO NOT want to conquer the Altarians they are one of the easiest Civs to ally with and you need to ally with at least one Civ to win that Mission,

Once you have that ally you can then destroy the others.
