Please try this. Uninstall Start11 v2, reboot immediately after uninstall done. Re-download latest Start11 v2. Install it. Reboot immediately again, retest it and report back.

Today, I want to share that I'm encountering the exact same issue.
Initially, when Start 11 was first released, I purchased and installed the application. Unfortunately, it caused issues with my taskbar, leading me to perform a full reinstallation of Windows 11. Determined to give it another try after some updates, I decided to wait for a while. Time passed, and in the interim, I purchased an OLED Alienware AW3423DWF monitor (3440x1440, 165Hz). Due to concerns about potential image burn on the OLED display, I have been seeking a solution for auto-hiding the taskbar, so I revisited Start 11 and found it suitable for my setup.
Today, I downloaded and installed Start 11 v1, utilizing the license I had previously purchased. In this version, I encountered no problems with the auto-hide feature. However, since I didn't have the latest version that supports folders on the taskbar, I opted to fully uninstall Start 11 v1. Subsequently, I purchased and performed a 'clean' install of Start 11 v2 - version 2.03. After restarting my computer post-installation, I found myself facing the exact same issue with the taskbar's auto-hide feature as described and shown in this thread. Notably, the taskbar stays hidden almost 95% of the time but behaves correctly on my other monitors.
The taskbar issue has escalated to the point where it is entirely invisible. Intriguingly, moving the mouse downward does not make the taskbar appear. However, if you navigate the mouse and click where an icon would be on the taskbar, it still launches the corresponding app. I've included a video demonstrating the issue. As I own an OLED monitor, it's crucial for the taskbar auto-hide feature to function correctly to prevent a 1px line from burning into my display.
