Which files are you finding missing? Are they of a specific type or location?
Search will search programs, control panel, my documents, my pictures, desktop and anything else contained within your user profile folders which are indexed by the OS search indexer.
It will not search arbitrary locations as they would not be indexed and thus search performance would be poor but this is also true of the Windows 10 Start menu search (vs explorer search)
