Unfortunately Microsoft designed Win10 in such a manner that the popped up systray can not be skinned. The same is true of the popped up Action Center, popped up clock/calender combination, and the taskbar grouped window preview popups. Those sections will use the color you have selected in the Win10 Personalization/Colors section. You can change that color even while a skin is loaded if you like.
