I invaded a city and I seemed to attack only 2 of the many units there, and no militia were present.
In the "before save" the battle automatically starts against 2 units. If fought I take the city and the rest of the enemy units get thrown out. If cancelled and attacked manually later the entire enemy stack seems to be there.
I uploaded an after save aswell so you can see not only the unit stack there but also the save/load bug with income (look at monies and resources after the battle, and then load the after save. You get 1 turn of income)

Oh, and also take a look at the default scourge unit in design (it is hidden in the save) vs the manually created Scourge unit. The construction cost for the default Scourge uses the non slave cost.
I've had this bug, and also variations of it.
One variation units get stuck in the city square after I take a city, they are unable to move, but I can attack them. however, sometimes I can only attack them with one unit.
It's really annoying.
